The sound you noticed is called the “Shakuhachi”, an old traditional flute made out of bamboo.
It’s has a typical sound that perfectly fits the Japanese music.

I heard the remix version from Nujabes and Beautiful Fields titled “Reflection Eternal” and “I Miss You” respectively. And I must say, I like the original the best.
